Is this in Normal or Expert Mode?

Expert, otherwise I wouldn't be struggling with them.

Any details on what your using?...i would suggest leaving the Queeen Bee for last.

Rapid Minishark + Meteorite bullets + Imp minion + well set arena with campfire and heart lantern + buff potions + Molten armor + Spectre Boots + Shield of Cthulhu + Worm Scarf + Band of Regeneration + Shark tooth necklace.
I also used a Star Cannon but I ran out of stars last fight...

Try crafting an Abeemination to take Queen Bee out of the native Jungle. She's hell of a lot easier in a flat, open space than she is in the cramped Jungle.

In general? Fall damage.
With bosses, whatever is hurting me.

I meant on Queen Bee specifically.

On queen bee, just get the space gun and armor. If you keep shooting at the middle of queen bee while she summons bees they'll allways die, after that you just need to avoid the stingers which after a while you start to see their pattern and just jump over them. Also make a multi platform arena with campfire heart lantern and honey bath. Also all buffs.
