Happens to me all the time. Their hurtboxes are still active when the sprite disappears, I find, so they kinda just float inside my base and sucker punch me while I'm crafting or reforging. After the bubble nerf it's certainly not as annoying but still weird if it isn't intended.

You can download a tModLoader server that runs just like a vanilla server but allows mods to be run from it. You need the mod on your server and your tModLoader client. It doesn't require any patching or changing of files to run it.
I believe the reason is because Thorium is getting just too big. There are so many buffs it's causing a stack overflow and so the server simply can't register the buffs as what they are and they appear glitchy to other users.
