GIF files support a single transparent color. This one will always be completely invisible, while the rest of the GIF must be fully opaque. Depending on the program you use to make it you can either select the transparent background color while saving, or you can create the images with an actual alpha-transparent color and have the program automatically pick that color as the one to make transparent in the final GIF. Search for "transparent GIF <program of choice>" and you should get some results.

Texture packs won't affect on saved games, because they aren't mods. It's just changing some visuals - nothing more.
