I’d say that the best boss in game would be skeletron, cause I always have a problem with him starting out, but when I get some rocket boots, it’s a little less difficult, but it’s just feels so awesome just getting rewarded the dungeon(also the water bolt if it wasn’t near the surface)
 
With 1.4 I have to update my favorite boss (well actually 2 favorite bosses)

It is a tie between Duke Fishron and one of the new bosses. For those who haven't seen it yet, I have it in a spoiler incase you're not ready to see it.

Empress of Light

Love her aesthetic theme and music theme and how her attack patterns function. To me she is even harder than Duke Fishron and feels very similar to Duke in being a boss fought near the end while dropping loot that can get you through the rest of the game until you can reach the Pillars and Moon Lord. Not to mention her Expert Accessory which is insane for wing lovers such as myself. Naturally also has a strong pair of wings that can be obtained.

Love the new bosses. I enjoy Duke and the Empress together. Being able to fight them near the end makes the playthrough feel very rewarding.
 
My favorite boss used to be queen bee, but one of the new bosses in Journey's end has taken that spot...
Empress of the light, Her attacks look cool and it's one of those fights that feels fair, while still being hard the first few times you fight her. There's also an extra reward for fighting her during the day when she does a lot more damage, rewarding player's who have mastered the fight.
 
Good point, though (correct me if I'm wrong) I'm pretty sure it doesn't mention the eater of worlds in the lore as any body part so I guess it's up to the imagination :)
Intestine anybody.....?

Nothing is mentioned on Eater of worlds entry but the destroyer's entry mentions being a sinulacrum of Cthulu's spine.
