From my observations, several items in the Duplication Menu are strangely separated. Here's the list:

1. Oyster, Can Of Worms, Goodie Bag, Herb Bag, Obsidian Lock Box, and Golden Lock Box - they are all in the "Miscellaneous" tab, but they are "Grab Bag" items, identical to the Treasure Bags that are in the "Consumables" tab, so they should be moved there.

2. Crates and Present - they are currently in the "Decorations" tab. This is correct, but they are also "Grab Bag" items, so they should also be in the "Consumables" tab.

3. Coins and Sandcastle Bucket - they are in the blocks tab, but do not have the block function. You can place coins, but they are background decorations and cannot be stood on or attached to other blocks. Sandcastle Bucket works similarly to Rubblemaker. They should be moved to the "Decorations" tab.

4. Bars and Traps - they are in the decorations tab, but they act as functional blocks. You can stand on them, you can place blocks in the air next to them, you can even build a functioning house out of them (even though the bars are background blocks). They should be moved or added to the "Blocks" tab.

5. Rubblemaker - in addition to the "Decorations" tab, this one should also be added to the "Tools" tab (like Sandcastle Bucket already is).

6. Breathing Reed, Sickle, and Ice Rod - they are in the "Weapons" tab. This is correct, but they should also be added to the "Tools" tab, due to their specific functions.

7. Coin Gun - this is currently in the "Miscellaneous" tab, however it is a weapon and should be moved to the "Weapons" tab.

8. Biome Keys, Temple Key, and Golden Key - These items are currently in the "Miscellaneous" tab, but disappear after use so they should be placed in the "Consumables" tab, just like the Old Shoe, Seaweed, and Tin Can, which disappear after use in the Extractor and are already in the "Consumables" tab. The Light Key and Night Key also disappear after use, but are not used in the hand. Alternatively, the "Key" type items (except the Shadow Key) should be added to the "Consumables" tab without removing them from the "Miscellaneous" tab. The junk items (except the Joja Cola) should then also be added to the "Miscellaneous" tab.

9. No item with the description "Material" goes into the "Miscellaneous" tab with the other items of that group. This includes most simple paints, simple dyes, gradient dyes, Rainbow Dye, Gel Dye and Shifting Sands Dye, Guide to Critter Companionship, and Guide to Critter Companionship. Large Crystals should also be added to the "Miscellaneous" tab. Bell and Harp are also instruments in addition to being materials, so they should also be added to the "Miscellaneous" tab.

Another one I've seen is the Staff of Regrowth is placed under the Blocks section, which is obviously wrong, as it's a tool.

That is one of the interesting ones: because it more or less places a block, and with how Terraria works under the hood, it has much of the same properties an actual block (like a Dirt Block item) would have.

The Regrowth Staff (and Regrowth Axe) place grass on dirt blocks. However, grass itself is not a block, so it should actually be moved to the "Decorations" tab and, if it's not there already, to the "Tools" tab.

The Dirt Rod doesn't place blocks, it just moves blocks, so it's 100% a tool.

I'm just explaining how it ended up in it's current category due to automatic categorization.

The filtering of the Duplication Menu is a known issue, we're looking into improving this for the next update. Thanks for the report. :)
