First, I took pictures of almost every instance of Belle using the tools in her hands.
But first, I would like to note that she did not have said tools until sometime before Chao Races and Badnik Bases, but after All Or Nothing.
Here are some pictures from the flashback scenes:

As you can see, in the first one she is using a wrench to turn a hexagonal bolt. And in the second one, she's using her tail as a paintbrush.
But look at this scene from Chao Races and Badnik Bases:

That wrench is too small to turn the hex bolt from the first flashback picture I showed, but look at her ring finger. It has a paintbrush.

And if she had a paintbrush on her hand, she definitely wouldn't be using her tail to paint.
