Hi there, New 3DS XL user here! I confirm having a similar glitch, as for now it happened with Mana Crystals and Heart Crystal: some stacks of them completely disappeared from my inventory before i was able to use them :( . Also sometimes when i use Lesser healing potions they have no effect...
