A change to the boolean that determines whether the player starts with the Carrot and can summon the Bunny pet has inadvertently made it trivial to bypass.

In 1.3, its value doesn't change, requiring a modification to the game's executable. In 1.4, it is set to true if the game detects that a certain registry key exists and is set to a certain value.

While modifying a single boolean in an executable isn't hard to accomplish, it is significantly more involved than simply creating a registry key.
 
I think you're mistaken; as far as I know it has always been a case of simply editing the registry value. The collector's edition is not a different version of the game; the disc contains a steam key and a script that modifies the registry to unlock the pet.
