I think Dule Fishron. Skellitron Prime is pretty easy.

Skeletron prime is the hardest boss in the game for me when using my preferred play style.
Fishron comes in a close 2nd place.

Out of the four, Duke Fishron is definitely the most difficult, imo. The fight is just crazy and... Well.... Different. It's pretty easy if you get the right gear, but you could say that about almost all of the bosses.
