--Introduction--

The dune castle is a fortress found in the biggest desert in your world (which is the one with a hole that leads to the underground desert), to provide challenges in EarlyGame-HardMode

this castle more similar to the Lihzahrd Temple, being made of bricks that a copper pickaxe cannot break, has an altar that lets you summon a boss, and even locked until the player gets a key (the Pyramid Key), as this one is an Early-to-Mid-Game desert counterpart to the Lihzahrd,

used to summon the Supreme Pharaoh, crafted from 1 Pharaoh Stone and 10 hallowed bars

Dune Castle Crates:
obtained from fishing, contains a Dune Lock Box, and other treasure (like ores, money, potions...)

Dune Lock BOx:
contains Dune Castle Chest items, requires a dune key to open

Or just going through the wall, like entering the lhizard temple in a pre plantera world by just picksawing through
you can exploit the usage of Platform Hoiks so you can enter a PreHardMode Lihzahrd Temple, or even the new Dune Castle pre-Eye of Cthulhu (or any boss in a desert)
 
I'd rather all of this go in the pyramid. As your screenshot shows, about 85% of the pyramid is boring blocks, and it ends in a tunnel underground that goes nowhere. Spicing up the pyramid to include a Pharaoh boss, I think, would be more suitable than a new structure. Since a pyramid is prebuilt, having locked off passageways and doors is a sensible change. Sandstone at the top, gradually becoming harder stone as you go deeper. The pyramid does not need to extend horizontally indefinitely; it could reach a maximum width and then continue with that width all the way down. Claustrophobic passageways and locked rooms could give the feel of a dungeon without being a copy of the (existing) Dungeon/Temple. Instead of a Pharaoh's Altar, you could have the Pharaoh's Sarcophagus (tomb).

40% pickaxe power means you can break in (without a key) with an iron pickaxe. 65% pickaxe power can be broken by a Nightmare pickaxe, making it equivalent to Dungeon bricks. Keep that in mind if you're trying to keep players out.

Pyramid Key:

EoW / BoC will flee and despawn if outside of the Corruption / Crimson. Not many players will be willing to convert their desert to fight the bosses there. The Dungeon spawns on the opposite side of the map to the Desert, so it's going to quite a trek to lure Skeletron over to the Desert.

Perhaps change the key to be dropped rarely (1%) from any enemy during a sandstorm.

This feels unnecessary. Locked chests are fine, but reusing the Golden Key / Locked Gold Chests from the Dungeon feels more suitable and allows a bit of crossover with effort.

The desert can actually spawn on either side, with multiple potential deserts.

The underground desert spawns on the opposite side to the dungeon. On one side is the snow and dungeon; on the other side is the underground desert and jungle. Since this suggestion is about a desert temple, I'm assuming it's referring to the underground desert, so that's what I am referring to as well. And yes, pyramids can spawn anywhere there are sand, but for my reply, I'm also referring to a pyramid/temple in the underground desert.

Having said that, sometimes world gen can be weird. I've had a world with underground desert, snow and the dungeon on one side. The jungle wrapped around my spawn point. World gen bugs are fun! :)
