I firmly believe that Yoyos don't belong in melee. Most yoyos are acquired entirely at random, be it from a drop or the Skeleton/Traveling Merchant. While I don't have a problem with this, I have a problem with the fact that you can either spend a consistent amount of time getting materials for a melee weapon, or you can be exploring and just randomly find a better melee weapon. The Amarok can be obtained from the beginning of Hardmode from enemies from the Snow biome, and it manages to effectively invalidate nearly every other early Hardmode melee weapon with its inherent Frostburn debuff. (Okay, perhaps that's an exaggeration, but I hope my point comes across.)
I think yoyos should do throwing damage, just from a practical perspective. (After all, you throw them...)
I realize that Throwing was intended to be a minor pre-hardmode class where you use consumables, but I think that this would make the class viable throughout the entire game without needing to add many items (perhaps just a few armor sets, more consumables in Hardmode, maybe a thrower emblem).
Of course, there's a few problems with this. You have melee weapons like flails, boomerangs, Vampire Knives, Scourge of the Corruptor, Daybreak, etc. which you obviously throw. But because weapons like the Daybreak and VK/SotC would just be awkward if they did throwing damage, I'm not quite sure myself what should be done.
At this point, I'm throwing (pun intended) out ideas. Maybe make a fifth throwing tower for the lunar events like, say, the "Plasma Tower." Then the throwing class gets an endgame armor set, and the Terrarian, being changed to throwing damage, would just be the Moon Lord weapon which drops for the class.
I came up with this idea relatively spontaneously, so I'm probably forgetting a few things like how the Ice Sickle is also dropped in the Hardmode Snow biome, but it's only dropped by specific Underground enemies, whereas you can easily get an Amarok by killing a few King Slimes in the Surface Snow biome.
thank you for coming to my TED talk

The problem with yoyos isn't that they're overpowered, it's that they're incredibly bland in design and far too numerous.

For every tier, there is only one, or maybe two Best-in-Slot yoyos. The rest are dead content. And even worse, the BiS yoyos are boring to use. They’re all the same with no interesting mechanics whatsoever. That is something that will have to change first, because right now if you try to make the yoyo “class” a separate thing, it would be too boring for me to consider it good content.
I’m all for yoyos pursuing their own special equipment tree, maybe with mid- to endgame armor sets that specifically benefit yoyo damage and add unique effects. Somewhat against adding them to the thrower subclass, though. I think throwing was added as a way to indirectly nerf pre-hardmode ranged. In terms of mechanics, it is just too similar to ranged to warrant adding more thrower content, especially lunar-tier.

I never thought about it that way, but it makes complete sense. The throwing class is definitely lackluster right now; they didn't add much to help its case besides Fossils and Ninja Armor no longer being vanity. Even if they didn't add any other sets, I would appreciate if armor sets like the Gladiator Armor and the Obsidian Armor provided a set bonus towards the Throwing Class (or even a set bonus at all, for that matter)I think throwing was added as a way to indirectly nerf pre-hardmode ranged.
I think if yoyos had more interesting effects like other classes (e.g. different types of melee weapons, different ammunition, entirely different weapons for magic and summon) and there was a yoyo even close to the Terrarian in terms of DPS then I would have a more positive opinion on them. The Yoyo bag is far too easy to get for its effect.

Yoyos are very overrated, they require 3 different accessories (that you can combines) to even be decent and they are all basically the same, except the terrain. Giving them their on class would just make them not even worth it I feel, unless each yoyo was given a special property.

I think there should just be a few hardmode throwing weapons
