The Armor Penetration is a status to reduce the enemies defense, so, theoretically, since negative defense in the game is treated as 0, it should not give more damage than the damage shown on the weapon. However, should the enemy actually got negative defense, it actually increased the damage by about half of its amount.

For example, when using Bladed Gloves (with some equipment, 13 damage on tooltip) on Granite Golem (18 defense), the first picture shows no Armor Penetration, so damage is about 4, the second one shows 22 AP (two necklaces and Sharpening Station), it act as if the enemy is with 0 defense, so 13 damage, the third one is ichor debuff with no AP, so similar damage 13.

However, with both ichor and AP, the damage is even higher than the base damage, its likely that the damage is increased by half of AP:

This damage increasing mechanism also works pretty well of Bladed Staff and Golden Shower.
